Since you have asked, here's how I think he did it.
Sherlock throws off Moriarty's body, wearing his coat - we only saw the body upside down and in snatches, and there were no clear views of its face. John's view is compromised, because Sherlock has asked Molly to make sure that he doesn't get a good look at his body, i.e. she hits him with her bike so that he is befuddled (Because what else would that 'I need you' be about?). It would not be difficult for Mycroft to arrange for the body to be misidentified.
